I feel that as a native english speaker I have never paid attention to intonation and it's been a good ten years since I paid attention to phonetics. The questions that were in phonetic script was a bit obnoxious because I am not quite sure why it was needed. My best guess is that it was to make me actively think of pronunciation. For me it just gave me a headache because I had to squint to figure out what I was reading.
